The term "Indie" is broad. It generally refers to films made outside the major studio system - Disney, Warner, Universal, Paramount, Fox, MGM, Sony (Columbia/Tristar). Since 'Max is a semi-autonomous subsidiary of Disney, films produced under their banner are still considered independent. It does NOT mean that there's never any pressure from the producing company. Since they're putting up the $$$ to make the film, they get input into the product. How much depends on how powerful the company is compared to the filmmaker. Indie can also mean films made by people completely outside the formal filmmaking system at all, which is how Kevin made Clerks. But not a lot of films made that way are ever shown outside the festival circuit.
Also remember that films are made to be shown in theaters. So a production company will usually censor itself to the extent it thinks it has to in order to increase box office. It's a business like any other.
