Ahoy,
I found your thoughts very interesting, and wanted to try and toss a quick reply your way. (cuz i've written similar things in the past but my POV has changed. so i want to discuss.)

On one hand, i really don't think the flic is trying to deconstruct and help destroy catholicism (good luck getting support from anyone on the board, bro). I mean, i didn't walk out of the theatre thinking "those f-ing catholics. Finally the flaws are exposed. Boo ha ha."
I walked out smiling at the funny performances, and pondering the arguments. Remembering the moment I personally gave up on church. Wondering where i could find more info on the bartleby and loki characters, cuz their backstory sounded interesting. wanting to discuss it all with somebody. etc. I think the film is a catalyst that'll work in a variety of ways for different people.

Anyway, to address the broader/creepier points of your post...
I agree that select zealots have added speed bumps to scientific progress.
But "science will on," despite their efforts.
Just because wacky protests are widespread doesn't mean religion is a pointless crutch that should be put down like a dog.

I personally think that the persuit of faster cpus, better surgery, gene therapy, etc., is great... but neglects/ignores society.
I'd love to see people using their fatty(bombatty?)brain tissue for things more socially relevant (to explain emotions and children's psychological development and social interaction, etc.).
And since these are things that religions have already addressed, "religion" still has a use.

hmm. well, i'm like totally derailed right now. Sorry i couldn't offer a well structured thought, but i gotta work while i'm writing this (grumble curse).

Although I'm not a member of any organized religion, I still see value in faith. I'm more disturbed by lack of interest in culture (Morals, social standards, etc.) than the spread of religious ferver.

And to just toss more shit on the scattered pile i'm posting:
An exchange student once told me "I think the industrial revolution led into the information revolution, and now we're headed towards a spiritual revolution." and i'm starting to agree.
Or maybe we're just heading towards total social collapse. or maybe we're pretty much already there. hmm.
anyway.

I'd love a reply, Barb. Something to focus my swirling thoughts on.
