I wouldn't jump too quick, there's reason for confusion.
Actually, I've seen the film three times now and I see it that this is an issue that can be tossed both ways. You can say that existence did not cease, but I personally think that they did go to heaven because the point of the end is that God is forgiving. God fogives us because humans are weak and as god stands over Loki, god realizes that this could have been prevented had she not been in the comatose body of John Doe Jersey.
Bartleby repents for his sins and is forgiven by god as a human and is taken care of in the physical sense, god actually takes care of the situation and wipes out all of the mess caused by her absense. They never passed through the archway and therefore they did not pass into heaven by way of Plenary Indulgence. I think that god took them into heaven under her terms. But what the hell do I know?
