Okay, I noticed this too (especially in my second viewing). I watched the begining segments with Bart and Loki and was trying my best to figure out why the hell they would call Her "Him". So this is my rationalizing of it...

They've always called God Him. Not until the creation of man (and earth) did you have male and females (as far as I can figure). God nor the angles had genitals so there was no need for "she", everybody (regardless of their appearance)was called "him" or "he" or whatever. Then God made man and woman. So I guess it would just be weird to start calling Him "Her" after all this time. Though Metatron didn't seem to have this same problem...(yet I kinda' recall Metatron referring to God as a "She" in a sarcastic tone each time)

Here goes another stab at it...Bart and Loki have been on earth for a 1000 years. During this time they've heard everybody constantly refer to God as "He" instead of the rightful "Her" so finally they got tired of trying to correct others or even their ownselves and opted to call Her "Him".

Man, I'm just confusing myself now...
