I think he said thank you for a different reason.
Azreal's reason for wanting to blank out existance seemed a little more innocent that Bartleby's. Azreal was just tired of being punished for something that he thought wasn't fair. I think we can all identify with that. It wasn't out of spite or hatred that he was trying to do this but rather that he just wanted to make everything stop. And just think of how warped your mind would be after a couple of thousand years in hell.
For Bartleby it was just pure anger. He wanted to destroy God because he was pissed the fuck off. He wanted to get Her back and show Her that he was the man. Not for any other reason. He just couldn't see how it was fair for him to be kicked out of heaven for something he found trivial (much like Azreal's situation). But in the end he had gotten off light compared to the white-suited demon. Azreal got hell, Bart got earth.
God had already gone light on him. She had sent him to earth to live out his days which isn't nearly as painful as hell could ever have been. Yet he still wanted to feel wronged. He kills Her creations, kills his friend, kills a preist for crying out loud, and attempts to end everything plus God.
And upon seeing her face he realizes that he was wrong. He could see why She had kicked him out. And he felt regret and he knew that he deserved to be punished. That, my friend, is why he said "Thank you."
