Maybe for the second question, the one about personifying God, God was not personified. Maybe God recognized that s/he could not be comprehended in his/her true form, and created an illusion, ie: Alanis, so that Bethany, Jay, and Silent Bob could comprehend him/her. In this case, Alanis represents God's form the same way Metatron represents God's voice.
As for the first question, who says God is omnipotent? When Azreal and Serendipity were talking about Lucifer's revolt, they definitely gave the impression that God was not omnipotent. Why would somebody war on God if s/he was able to destroy you with a thought? Lucifer would never revolt. If we assume that there was a war in heaven, and that Lucifer and all his rebel angels are still trying to fight God overthrow the thrown, then we must assume God was not omnipotent. God is unimaginably powerful, but not all-powerful, which would justify Bartelby's actions.
Of course, you could say that this was all just part of God's plan, but that argument is kind of useless. I'd prefer it not be used, because it has no factual basis and can't be fought with logic. There is no way to argue against people who say that everything is God's plan. Why do bad things happen to good people? A good question, if we assume that God is omnipotent. You could just say that it's all in God's plan, but that can neither be proved nor disproved.
