The way I saw it, there was finally an end to his existence. If he had finished what he and Loki had set out to do, it would have ended all existance. Deep down, I think he really did regret was he was doing, so when he said, "thank you," he knew he no longer had to suffer his eternity in Wisconsin, and he didn't have to end all existance for all of humanity just to end his own. Does that make sense?
