Clerks had freshness.
Mallrats had homages and inventiveness.
Chasing Amy made you cry (What a morose...)
Dogma was enthralling.
Ignoring JSBSB, which i havn't seen and can't, i am out of da country at this time, mallrats gets my vote for the best.
In story chronological order, this is how the movies and the comics fit:

Walt Flanagan's dog (Oni double feature#1)
Mallrats
Clerks
Part of issue one of Jay and Silent bob/chasing dogma #1
Chasing Amy
Rest of jay and silent bob from end of #1 to #4
