I suppose they COULD keep the WTC in the movie, and have it be an alternate universe where they weren't destroyed. Or it could be set in the past. Either way, it would have to ignore current events, and to ignore the tragedy would be, well, bad.
Perhaps they could set the flick ten years into the future, when the WTC has been rebuilt. But then we'd be dealing with a "futuristic" Spiderman movie.
Or maybe keep the WTC in there, destroyed, and rewrite the script to reflect that. And I don't need to tell you that it would change the whole subject of the movie. And throwing superheroes into the WTC destruction would be in bad taste. We have to deal with this as human beings, and flights of fantasy could insult the reality. (Unless it was written REALLY well; I'm talking masterfully well, and I don't think many writers could handle that and have their story survive the studio exec meat grinder.)
Personally, I don't see any way around it. Get rid of the WTC entirely from the movie, and they've pissed a lot of people off. Put it in, rewrite the script, and risk cheapening the tragedy.
But hey, you make movies, not me. What would you do?
