kevin said it himself-the format of clerks was not intentional, although it does give the film a feel like a surveillence camera.
If you read the end credits of dogma, kevin says his next film would be clerks 2: Hardly clerkin' and in the wizard mag. special, he said this was true and they were going to return to the 'crappy format' of the original. Although he thought clerks would make sense as a bookend, he decided, due to reactions of j and bobs appearance in scream 3, that he should finish off the story that carried out through all four pictures-j and bob.
