MALLRATS was filmed in March and April of 1995 (it was released in October of 1995), and Ben Affleck and Matt Damon had sold GOOD WILL HUNTING to Castle Rock a few months prior to filming. I remember it was a big deal that when Affleck auditioned for MALLRATS (which would have been the first time he ever met Kevin), he and Damon had JUST signed the deal with Castle Rock and it was announced in Variety.
The project was then developed at Castle Rock for the next year/year-and-a-half (during the shooting of CHASING AMY, actor/director Daniel Stern visited the set to meet with Affleck about possibly directing the flick for Castle Rock), then Castle Rock dropped the script when Ben and Matt vetoed their choice for director (I believe it was some executive at Castle Rock who had never directed before and wanted to make GWH his debut project). Kevin and Scott then gave the script to Harvey Weinstien and said, "You gotta make this flick", Harvey read the script and agreed, bought it out from Castle Rock, hired Gus Van Sant to direct, and the rest is history.
