The only story line to follow Jay and Silent Bob Strike Back, would be one in which they have a falling out, probably over justice or suzanne, and they go through a serious of misfortunate events trying to replace their other half. Although that might be kinda hard to pull of because of course silent bob wouldnt express his feelings with dialogue rather a few gestures and facial expressions, which while they can be quite powerful arent enopugh to carry a movie without the blabbermouth sidekick their all the time.
