1. The "asscock" bit from J&SB. I laughed like hell when I saw that. (And if you don't like that scene, then just throw in some of Ferrell's ad-libs.)
2. Bethany's story at the abortion clinic. God, I was so heartbroken opening weekend '99 when I saw that that had been excised. I think you immeditately begin to root for Bethany when you see then, and without it, some comes off as very, very whiny at parts in the movie. And the passing reference in the Metratron scene doesn't give the horrible thing that happened to her enough weight.
