I waited until after I saw the movie to read the script too, and noticed a couple differences. In the movie, they tone down the idea of Joseph and Mary having sex - Rufus doesn't use the word "hump", and he doesn't tell the stories about how Jesus would hear Joseph and Mary having sex. Also, the story about faith, and needing more to fill a bigger glass was told to Garafolo by a seminary student - not a 15 year old girl that was knocked up by her pastor. And the hosties commercial was cut out too. Finally, in the movie, Metatron said Noah was a drunk instead of Moses.
For the most part, when Kevin talked about the differences between the older draft and the movie, he was directing his comments towards those that were offended by the script. The movie didn't contain some of the more offensive segments.
