Not used to doing sound at 48 and not very familiar with pro-tools, but these are what I can think of, mostly from the "idiotic, but you never know" solutions categories:

-What else is running? Sometimes the system usage peaks above what you're used to it needing, if it doesn't have it to take or if its sharing too much, it'll screw up slowly, ruining the sync.

-how many tracks is it? We all hate compression, but sometimes you gotta do what you gotta do...

-what format did you convert from in the first place? if it was CD, MD, MP3, etc. maybe there was a slow conversion/writing problem the first time, or maybe it happened this time. And if it analog, maybe a pitch adjustment can solve it. Try pulling up the audio and playing it while watching the waveform: can you see an visible/obvious bumps, lulls, or drags? these are all going to be source-side problems.

-is it possible to cut the segments into shorter clips? primarily around an edit point or two? as a previous poster pointed out, i've found edit points are a MAJOR stumbling point in pro-tools.

-can you do it through sonic forge/sonic foundary? this seems to have a LOT less sync problems. it can also handle more edits and a lot more tracks without compression.

-short of trying everything else, without seeing the problem, i can only suggest re-digitizing the segments. again, if we're talking a huge segment, it may be easier to digitize again in shorter clips. If the sync is just impossible to do with multiple clips, you can edit the audio back together, but the problem might persist. I remember being able to do a really simple conversion trick on the old media 100 with sync problems but I'd have to call a friend to remind me though why/how it worked, and doubt if it'd work on pro-tools at all. Also sombody made a third-party patch for both media 100 and FAST that was exclusively for syncing problems. Don't know if that's out there for pro-tools or not, but you can check the web. Sorry I couldn't be more helpful, I know how frustrating it can be. Please post the solution when you find it, i'd be really interested to find out what it was. Good luck.
