Good question. I've wondered, too.
My guess is that they both had their own respective places of residence, but they probably spent many a late night working on the comic, so they set up the office with living quarters.
As to why Holden and Alyssa would have sex at the office if Holden had his own apartment: perhaps Holden had a roommate or he still lived with his parents. If, so they probably figured that the place to go for maximum privacy would be Bank Holdup.
