This is the way I see it... (after working out the details with my brother...[that's also called arguing.]) Neo died in the end. In the end... he made a deal with the machines... he would defeat smith for peace. So he went and defeated smith... and died doing it... Now at this point, with Neo out of the way, the machines could easily go and destroy zion... except they never go back on their word... In the last scene... the oracle asks the architect if he will release those who want out of the matrix... he says he will... she says... do I have your word... and he says... what do you think I am, HUMAN. So now, the matrix was "rewritten" and the little indian girl found he "purpose," so bring color to the matrix. (She's a bit of a programmer.) And now humans have a conscience choice to stay in the matrix or not. The war is at peace for now. So the won't be attacked if they try to get out of the matrix. But then they (or you) have to ask yourself the question... what would you choose... the new rewritten comfy colorful program world, the matrix. Or the cold, dirty, still being rebuilt... real world. (Not MTV.)
Now the little indian girl says at the end... will we ever see Neo again? To which the Oracle replies... (I don't remember exactly) either "yes, we will." or "maybe." But in either case... if the war starts up again, the "One" will be back. In the form of Thomas Anderson or not.
